Overview

Phylogenetic analysis is the reconstruction and study of evolutionary relationships among organisms, genes, or molecules by comparing heritable characters, most often DNA, RNA, or protein sequences, and representing inferred ancestry as a branching tree or network. It rests on identifying homologous features, aligning them, and applying distance-based, parsimony, likelihood, or Bayesian methods to estimate the topology and branch lengths that best explain observed similarities and differences. The approach illuminates protein domain conservation and gene architecture across taxa, as in analyses spanning the animal kingdom, and identifies signature proteins that distinguish major lineages such as eukaryotes. Beyond deep evolutionary questions, phylogenetics underpins molecular epidemiology and microbial typing, tracing the genotypic diversity and relatedness of pathogens including Salmonella and staphylococci and characterizing emerging viruses and fungal infections. It also supports studies of crop and plant genetic diversity, the evolution of gene families involved in host-pathogen interaction, and the identification and characterization of organisms from environmental and symbiotic communities such as coral-associated dinoflagellates.
